I have been in the habit of advising that you should never change the file extension when you do a In any case, if you have left the box for the VDH setting "Ignore protected variants" at its default, meaning if you have left it checked, those variants will not appear in the VDH menu. You do that by clicking the little gear icon in the bottom right corner of the VDH menu. Next you should open VDH's settings dialog.
